@sroberts - I think I want to say Ah ha! So, if you look at line 219 in rocksdb.cpp,

So, your database is corrupted, atleast as determined by rocksdb itself. I have seen this before, which is why I put in this code to try to recover from a corrupted DB. Now, the repairDB() code should have deleted all the files in osquery.db and tried to (re)open the database, but somehow that is returning the the error you are seeing.
Unfortunately, when I saw this before, I was not able to capture the corrupted db (it was on an employee's personal machine at a customer site). If there is a way to share the contents of the osquery.db directory here (or with @theopolis), that would help track this heidenbug down.
